In no order: discogs.com (been a member there for 8 years now (wow)) amazon.com copint.com interpunk.com and of course directly from band web sites and such.
Oh, sometimes you can find rare stuff at GEMM.com if you are looking for it, but buy at your own risk, i've had mixed success with GEMM.
I often use deepdiscount.com (used to be deepdiscountdvd.com but now they carry cd's & books). Low prices & shipping is free (no minimum, but it takes a week or so). I have used them and never had a problem. They usually get in the new Toho re-releases for cheap.

I haven't bought a CD in years. I just download anything that catches my eye. I guess that's payback for the early 90s when I tended to take chances and buy stuff without knowing what the album sounded like. Used to buy DVDs, but why bother? Even if you buy used (usually half or more off retail) I can never justify it these days. Just get a netflix account and rent them. Or rent and rip if you really need a copy. i havent been buying a lot of cds or movies lately. when i buy music, its usually through itunes, so i dont have to store the physical disc and case and all that. i import everything onto my computer that i buy anyway. i still do pick up a physical copy of some of my favorites, getting close to having a copy of all the (reasonably available) boredoms releases! when i do buy a cd though, i usually go to amoeba or aquarius here in s.f. i think ive bought one dvd in the last year, also from amoeba.
new music and dvds pretty much exclusively on Amazon. The combination of Amazon Prime free 2-day shipping and their lower prices in general is almost impossible to beat. Used i usually buy on ebay or half.com.
I have bought CDs from secondspin.com before when they have coupons (once in a while they have 25% off) If you don't mind used items, then you can sometimes find some good stuff. I actually picked up some Blu-Rays from them once too, a few even arrived unopened, so that was cool. Shipping is not free but it is pretty cheap. Again, search for a coupon, they usually have free shipping available if you spend a certain amount. They ship media mail so it could take a little while, I think they ship from CA, so if you are on or near the west coast it usually isn't too bad
