Only one I can remember off the top of my head in LA is Golden Apple. It's quite famous, William Shatner was there doing signing for the new Star Trek comics.

Here's a quick link, and you can also try comic store locator on google.

Depends a bit on what you're looking for.

Meltdown has an impressive stock of trade paperbacks and toys. The staff is pretty cool but I've found the store to be overpriced on some things. They occassionally do gallery shows in the back, too.

Golden Apple is severly overrated. They get endless press because of their clientele but are at best average.

The best shop by far is House of Secrets on Olive in Burbank. This is where the industry guys go for their fix, and for good reason. The shop isn't huge like Meltdown, but it's typically well-stocked and if they don't have it they can get it for you. The prices are good, there are discounts for regulars, and the owner Paul is a truly good guy.

You should check it out. Tell Paul that Ryan told you to stop by and give him grief. :)

EDIT: Almost forgot...if you're on the west side there's Hi De Ho Comics in Santa Monica. It's got a unique feel among the other shops. Typically have pretty decent back issue stock, too.

That's Hi De Ho Comics. Nice and close to the Third Street Promenade if you want to grab something to read, find a restaurant with outside tables, and spend a relaxing meal watching the, um, scenery.
